In FSX, I'm having issues with, what should be water, turning into land.
I first noticed it last night when flying Jamaica to Atlanta.
Dry land with obvious repeating patterns surrounded the tip of southern Florida.
Then again today I was checking out the new Manhattan scenery I purchased and installed Friday.
Once again as shown by the screenshots below, there is land where water should be
around the statue of liberty as well as under several of the bridges in New York. The
issue in Manhatten isn't quite identical with the repeating patterns but nonetheless
there are landclasses with houses & parks.

I have installed scenery for both Miami and Manhattan recently.
I also installed the FSX Acceleration expansion pack recently.
This is the first time I've noticed this issue.

Does anyone know what can cause this and how to resolve it?

In the UTX menu, try resetting it.

When you say "Reset" UTX, do you mean choose the option to "Restore Ultimate Terrain To Initial Settings"?

I found another issue at KMSP (notice the water offsets below), to fix I had to reinstall the NEWPORT - Photo Real Minneapolis-St. Paul scenery.
Hopefully I don't have to reinstall all city scenery at this point. It looks like the installation of FSX Acceleration expansion pack is what has
caused all of the scenery issues, it's the common denominator.
